From FHS 2.3:
The /usr/local hierarchy is for use by the system administrator when installing software locally

About the PHP webapp under /var/www: I think this is not really a "web site" and should be treated as shareable, readonly data:

/usr is the second major section of the filesystem. /usr is shareable, read-only data
